I’ve double checked the bank-transactions end-point (just in-case there was
some undocumented functionality) and I’m afraid it’s not currently possible
to delete a bank transaction via the API.
I’ve created a Feature Request on our API Trello Board with a summary of
the issue and a link back to this thread:
We’re planning on giving our API some much needed TLC and, if this feature
gets implemented, I’ll be sure to update this thread.

Perhaps, going forward, it might be worth having separate PayPal accounts
for each business (FreeAgent supports this, including overnight feeds for
each of the accounts).
